After the Phantom Hourglass journey  Link, Tetra, and the pirates discover new land that is watched by the Spirits of Good, these spirits were the ones responsible for sealing away Malladus, The demon king after the Spirit War with the railroad named Spirit Tracks a century ago. In Hyrule Castle, a century later, Princess Zelda gives link a diploma to honor him as an official Royal Engineer. Whiles handing link his diploma Zelda slides him a note stating that has been suspicious of  right-hand adviser Chancellor Cole. After reading that note Link and Zelda sneak out of the castle only to meet up with the very man who trained link to become a Royal Engineer,  Alfonzo. He aids in Link and Zelda in their mission to escape from the castle and to get onto a train when all a sudden the tracks disappear causing an accident. After that accident Chancellor Cole and Byrne, his assistant  confronts Alfonzo, Link, and Zelda taking them down to give the Demon Train enough time to disrupt the natural order and structure of the Spirit Tracks.

Link reawakens in Hyrule Castle only to see Zelda as a spirit and gives him an item called the Spirit Flute. Chancellor Cole has taken away Zelda’s body and it’s up to Link now to guide Zelda to Tower of Spirits to find out why the Spirit Tracks have disappeared…
